depends on the sutuation mostly, if you’re going with true ninja, you’ll have about five of them attacking in the dead of night when the priates would be asleep... the pirates wouldn’t stand a chance because their primary weapons would be useless. If you just throw them into a fight like in an open field or something like that, the priates would win because of superior weaponry.
It also depends a lot on whether you use the Mythical Ninja, not much is known about real ninjas, hell we don’t even have written proof that they existed. All we have were old stories told by people from long ago that said they could sink into the shadows and some even control the elements.

If were talking about ninjas like that than we can use pirates that shoot themselves from cannon, ride flying airships, and can fall out of their airships and not die.
they have awesome moves and evil demon swords and can control fire and can move at the speed of sound and can punch through concrete and can’t be hit by bullets and can see in the dark and can eat ten hamburgers in ten seconds...
or maybe I am thinking of something else...

Okay, and our Ninja are able to become invisible, multiply themselves, turn into animals, jump over buildings, and have the ability to fly, stick to the walls and foresee the future.

And what is he gonna do when a ball of lead is hurtling at him at ~1000 feet per second?
Those are all abilities Ninja were said to have, I have never seen anything about Pirates being able to summon Trogdor, or anything else for that matter

Oh and btw, that stuff didn’t originate from movies, it came because Ninja were secretive and people didn’t know what to think of them, sometimes it seemed as if they could do these things.
