He is trying to use comedy to persuade people that society is screwed up. Brian, the character he based off of himself, in the episode states in a comedic way, a justification for God not exist. He wasn’t merely trying to be funny.

He has problems and “knows” that its best not to rely on God. This is an intentional message (which many of you guys would agree with).
