If you’re going to be completely realistic you have to come up with a situation, and the only reason Ninja would attack pirates would be because they were hired to do so. In which case they would attack during the night when the prirate’s guns would be useless.

How would guns be useless? Does darkness make guns stop working? Plus they have swords.
if they were sleeping they would be killed when they are asleep.
But for sake of argument let’s say the enviroment is a place where they can both fight at their peak. They are both pumped up and ready to go and have all their weapons at their disposal.

I don’t think all the pirates sleep. At least one would be awake on lookout, maybe a pilot.
When the pirates were not looking, the Ninja’s would use blow-sticks to shoot poison darts.
They would work together, and make plans to seperate the pirates, killing them off one by one.
Then when there are just 2 pirates left, the Ninja’s assualt them from all directions, the pirates are confused, don’t have enough time to grab the guns.
The Ninja’s would kill one using a short dagger, and the rest would hit the pressure points on the other.
The pirate falls over, the Ninja’s interrogate him, if he gives them the info, the Ninja’s let him live, but they add thier clans mark on his right hand.
If he lies or does not give them the info, they torture him, then kill him.

It would be in the middle of the night, chances are the Ninja would have gotten rid of any lanterns, so the only light would be the moon. However a full moon isn’t all that common chances are it’ll be a half or quarter moon. So light would be scarce, thus guns wouldn’t be useful at all because they wouldn’t be able to see their targets. Pirates may carry swords but that doesn’t make them skilled with them, they’re acustomed to using guns (mainly pistols) So even if they did pull out a blade they wouldn’t be able to do much with them.

Swords would not work, the Ninja’s would never get close enough.
Guns and connons would not work, the Ninja’s would not let the pirates see them.
