But ninjas aren’t really that fast, they just make them seem that way in movies. They can’t jump 20 feet in the air, they can’t walk on walls, they are just agile and quick. No quicker than an olympic runner (probably slower) and it’d be easy to pick off one of those guys with a revolver.
Also, ninjas were pretty easy to spot. They didn’t wear all black and stuff. They wore noticable attire. The pirate would find him, whip out a gun, and fire away.

Be realistic about this Aaron, a Ninja doesn’t attack during the day, they use the night as their advantage. Further more, they wouldn’t (or couldn’t) attack the Pirates on the open sea, they’d wait until the pirates were low on supplies and had to dock in a town. From there they’d burn the pirate’s ship to ashes when the pirates were in a bar getting drunk. The battle is half won at that point because not only is all their gun powder and only mode of transportation gone, but they’ve also lost their rum.
It would be simple for the Ninja to finish off the pirates, who at that point, are drunk from drinking a bit too much at the local bar.
