Since the X parasite retains the memories it’s host had and seeing how Samus beat Dark Samus, then the SA-X would remember fighting her as well. Also SA-X is basically Samus after Super Metroid, which is when Samus is at her most powerful. (not including the end of Fusion)
So If Samus could beat Dark Samus near the End of Prime, then I’m sure a more Powerful version of herelf who has the memory of the fight, would be able to take it on.
