Before I start, I would like to further spur on this argument, because this is quite amusing. How about this: Master Chief vs. DARK Samus. Dark Samus would obviously win, duh.
Anyway, Samus would easily win. Why? She was raised by Chozo (the most advanced race in the universe (so advanced that they couldn’t advance any more)), infused with their blood, enhancing her speed, flexibility, agility, physical strength, mental strength, and spirit. When she was 3, Space Pirates invader her home of K-2L. The Chozo adopted her, and took her to their home planet Zebes. Her normal body would only be able to withstand the atmosphere of Zebes for a couple days. The Chozo merged their blood (containing Chozo DNA) with hers, enhancing her ability to adapt to the planet’s atmosphere, and adapt in general. Since then she has been training to become a warrior. Her punch can destroy a robot that not even Super Missiles (charged Power Beam + five missiles) could destroy, so don’t go bitching to me about Samus having no melee attacks. Her suit is made out of the most advanced technology ever. It can withstand INTENSE heat, cold, acid, poison, phazon, you name it. Don’t tell me that Master Chief can shoot a rocket launcher at her face and she’s dead, her visor is made of something just as durable if not even more durable than her armor, but also see through. Don’t tell me that that’s impossible, because it’s placed in the FUTURE. God knows how far away in time. Her suit is also very adaptable (there is another word for that but I forgot it), allowing it to upgrade with many different weapons, ex. plasma beam, hyper mode, ice missiles, wave beam, ice beam, power bombs, speed boost, boost ball, and many many more. She can collect missile expansions, and in the Prime games allowing her to carry a total of about 255 missiles. Don’t go saying those missiles are weak, how can she fit them into her arm cannon, blah blah blah. Again, it’s fucking taking place GOD KNOWS HOW MANY YEARS INTO THE FUTURE. She can also carry 20 energy tanks, and her initial 100 energy, and each power tank also carrying 100 energy. Now, a point was made by another person on another topic of the same subject that Master Chief’s total energy + his shields is equal to 20 of Samus' energy POINTS. There are 100 energy points in an energy tank, so MC’s total health + shields = 1/5 of 1 of Samus' energy tanks. She has 20 energy tanks, so MC’s total health + shields is equal to 1/120 of Samus' TOTAL health. She also has many weapons that combine missiles and beams, like the Wavebuster (which will disrupt ALL of MC’s technology), the Darkburst (which will suck MC up into a dark pit of doom), the Sunburst (which will completely disintegrate MC), and many many more. MC’s plasma sword wouldn’t do much against Samus either, because she can freaking walk in lava and acid rain, and either survive for a very long time, or in Metroid Prime 3: Corruption, not take any damage from it at all.
Now, let’s overview all of Samus' weapons:
Power Beam. Super Missile. Morph Ball. Morph Ball Bomb. Power Bomb. Charge Beam. Wave Beam. Wavebuster. Ice Beam. Ice Beam Power Missile (I forgot the name). Plasma Beam. Flamethrower. Nova beam. Grapple Hook (which can also suck the energy out of the enemy, or overload her energy into them which will kill them (this can also be used in hyper mode, where when you take energy the energy must be Phazon, and when you give energy, the energy IS Phazon, which will corrupt and destroy MC from the inside out)). Hyper Ball. Spider Ball. Dark Beam. Darkburst. Light Beam. Sunburst. Annihalator Beam. Sonic Boom. Missile. Hyper Missile. Hyper Beam. Phazon Beam. Combat Visor. Scan Visor. X-Ray visor. Thermal visor (I forgot it’s name again). Dark visor. Ship Command Visor. Ship Missiles. Ship Grapple. Battlehammer. Judicator. Volt Driver. Shock Coil. Magmaul. Imperialist. Omega Cannon. And there are probably some more that I either forgot or misnamed. Now. Let’s put Samus and MC in a scenario. Samus has every single weapon listed above. MC has all the weapons he can carry. Let’s overview what would happen:
They both walk into an arena. Samus scans him and identifies his weakness. Her visor identifies him as a “minimal threat."
MC throws a grenade at her. Samus morph ball-boost balls out of the way. She then activates the Wavebuster, hacking all of MC’s technology. She then uses the Super Missile, which blasts him against the wall. She then activates the Ice Spreader, which freezes him solid against the wall. She then proceeds to melt him, his armor, his skin, muscles, bones, and organs, using the Flamethrower. Game over, MC.
Now I DARE you to tell me that MC would still win.
This probably wouldn’t happen unless they were FORCED to fight each other. Since they’re both good guys they’d probably team up to defend the universe or something.
Unfortunately for my ego, it looks like Samus would win this fight. MC is just too realistic, plus, Samus is better equipped and way too fast and agile for MC.

Okay, some of the weapons in my previous entry were wrong. Some of them are from Metroid Prime Hunters and are used by the other hunters. I think everything from the Battlehammer and forward are not Samus' weapons.
