The Hunters have a few weapons at their disposal to counter the spartan laser, first off there is the omega cannon, It only has 1 shot but it has a huge blast radius and kills anything it comes into contact with, only downside is that it won’t harm anyone behind cover. Next there is the hyper beam, a beam that only happens when the user gets a huge energy surge in their powersuit and can destroy nearly anything, as seen in super metroid. Finally the phazon can be the deadliest weapon the hunters have, it can corrupt them and hardly anything can stop phazon accept few technologies that can withstand it or redirect it to be used as a weapon. It cannot be destroyed unless the core of the phazon is destroyed.

You forget that in Hunters although there are only 8 and in Prime 3 there are a confirmed 4 (including Samus), there are innumerable number of unmentioned bounty hunters in the Metroid universe, each with his or her own unique abilities and powers.

Like I said, Rundus alone can take any number of Spartans, simply by speedily flying on ice, using other blocks of ice to temporarily divert laser beams, and freezing the entire army.
