Well I not sure what all power Vader has, but in my opinion the main ability you are relying on him to have to beat Megatron is the force crush. While it is true that in episode three Vader shows an ability similar to the force crush, it is never again shown that he can use it again under his own abilities. Leaving one to believe that he only used the move in direct reaction to the news of his wife’s death. Now with that being said I don’t believe that the force crush would work on Megatron because he is not made of any ordinary alloy, he is made from Cybertronian Steel, believed to be one of the strongest metals in all existence. Of course I’m in now way a Star Wars expert, but I do know a lot about transformer G1. So back to my limited knowledge on Vader, since Vader’s character isn’t in the original book from which Lucas got his idea for Star Wars we only have the movies as cannon, which means that his abilities are down to the force choke, extra strength and the abilities to sense things through the force. If I’m missing anything that is cannon I apologize.

Now to Megatron . As everyone knows Megatron is the leader of the Decepticons, His powers include the strength of a Transformer Leader, and the personal arsenal at his disposal. His primary weapon is his arm mounted fusion cannon which can level an entire city block in one blast, also through this primary cannon Megatron can sub-dimensionally link with a black hole which increase his destructive power immensely to the point of being able to use an antimatter blast that destroys an entire planet. (which was only attained through the creation of the Death Star in the Star Wars movies) his right hand can retract and is replaced with an energy flail (this weapon is can be compared to the light saber) Megatron has a secondary cannon that swivels attached to his back , can fire electrical blast from his hands and lasers from his eyes. That is the bulk of Megatron’s abilities. Now I move to his durability in the Ultimate Doom part 3 he survives an explosion massive enough to push Cybertron out of Earth’s orbit. In the episode Heavy Metal War, he survives being pushed into molten lava. This is just a few to name off the top of my head.

Looking at thing it looks like Vader doesn’t really stand a chance of beating Megatron.

And that is pretty much impossible for a light saber to deflect a attack that large, Megatron’s fusion cannon would be the equivalent of a Star Destroyers laser turret.
