It wouldn’t happen like that. Pirates only go after loot, mostly other ships. Ninja on the other hand kill whoever they’re asked to. And since pirates are known for making enemies, the Ninja would be hired to kill the pirates.
In real life ninjas only trained for about 5 years, and they weren’t majorly warriors, they were assasins trained to kill Samurai by poisoning their food, stabbing them in sleep ect. and actually didn’t usually train in kendo (japanese sword fighting). In fact, the ninja sword (ninjato) was actually used for pole vaulting etc.
Pirates (we’re talking the Buccaneer pirates of the 1700’s) usually started out in the navy or as a privateer and thus would have more killing experience. Pirates also had better weapons such as cannons, guns, cutlasses, bombs, axes and tear gas. They also travelled in numbers of about 50 to 100.
If we talking in battle one on one I go with Ninja but for mass troops with cannon etc... I think pirates would win coz they more exp in sea combat better than ninjas but if the pirates try to invade the ninjas hidden village... the pirates would exist nowhere...

Also, don’t give me this bullshit about the ninja killing the entire crew while they slept. First of all, pirates didn’t all sleep at the one time on the ship at night like most ninja fans say, because:
1) At sea, they always had to have about 20 people steering the ship while the rest slept until it was their turn.
2) Pirates didn’t just go up to a dock, tie the ship up and sleep there with the door open and nobody on guard.
Also, a ninja couldn’t disguise as a Buccaneer and kill from within. I mean come on, as if an all white pirate crew from the 1700’s wouldn’t notice an asian guy’s accent and appearance as well as his unfamiliarity with the pirate’s way of life. Besides, everyone on the ship probably knew each other anyway and would notice if a stranger just popped aboard their ship.

Pirates came from all cultures, religions, and races. The ninja would get himself hired as a pirate, and cause in-fighting amongst the pirates.

And the ninjas surely get paid much moneyz for this, right? Who’s to say the pirates aren’t after ninja loot? Besides, this is pirates vs. ninjas, not 'ninjas assassinating pirates.' It’s a fight, not a hit.
