The games seem like they are supposed and were probably made to be self contained stories and plus any timeline would be a mess since the games split into so many different diverging timelines.

if you watch the GT time line i posted on the previous page, you would see how easy it is to make a timeline that makes perfect sense for LoZ..

and plus, when OoT released Shigi said that it was first in the time line, which proves that there is a time line in the thing...
