Transform turns the user into the person (Or thing) they’re fighting. It copies their abilities and power and I assume knowledge as well. I was talking about Mew, but if you want to bring Mewtwo into the picture Mewtwo can control supermans mind, or just blow up his brain or insides. Superman can’t touch Mew or Mewtwo as they can read his mind on what he’s about to do and teleport. As for destiny bond, if by some chance superman is winning they’d use it as a last resort. Not that it would even go that far. Pokemon are on a higher tier than superman. Palika and Dialga control time and space, Azelf can make him lose his will (No will to fight), Mesprite can make him lose his emotions , Uxie can make him lose all his memories. And those are just a few legendaries. Anyone of them would be a challenge to superman. If they all went against him it wouldn’t be a fight it would be a slaughter.
Yes, if he does transform you assume that he will have all of his knowledge, but that does not make it true. He will now have the fighting experience that he has learned over the years from all of his battles and training.
Yes, he won’t have all of his abilities which will not be good for Mewtwo, which gives the advantage to Superman, unless Mewtwo disables Superman’s powers, where the advantage goes to Mewtwo.

Actually in Naruto isn’t there a jutsu that kills the user and the oppenent?
You mean the jutsu that The Third Hokage used? It would help, but it takes awhile, especially if the user is damaged. And It would have to make a direct hit on their opponent.
Well the third hokage will have backup and if Mewtwo disables Supes powers and with everyone else being on the battlefield Prime might be in trouble.
That’s true, Prime would be in trouble for most of the fight, since disable only works for a certain period of time. The Third Hokage will have backup, but it’s a long shot for the shinobi going against the X-men, no less the Phoenix. Also, forgetting not to mention that this battle could also be swayed if someone from DBZ uses a planet or galaxy busting attack.
