I found this information on the Compilation Network. But, because of the current problems in that site, I’m unable to give you the quote about Weiss being Omega’s puppet. Sorry.
What I heard, is that the DoC Complete Guide states that, after Nero merged with Weiss and joined Omega, his impurity(Darkness/Stagnant Lifestream) corrupted the Weapon, causing her/it to take control of Weiss.
That make’s sence actually seeing as Nero made Weiss impure and he is suseptible to mind control
